What do most of you assume the cost would be for labour the load of parts to change the transmission of a 95 civic. It would be done with the engine swap so it would make things easier but I'm still wondering if its worth it to swap transmissions.

Its not just a simple drop in. The things you need to work on are:
Motor/tranny mounts, manual pedal assembly, clutch, clutch master and slave cylinders plus hard lines (clutch is a hydraulic model), shift linkage and its hardware, electrical modifications and a manual tranny ECU, maybe a gauge cluster change and a key interlock system.
I may not have them all. I don't know civics as well but I have studied the integra auto to manual because I am going to do it. If you are going to pay someone to do it, it will be expensive. Many people would say forget it and buy a car with manual tranny. I would do a search of the many civic forums on the internet before making a final decision.

I agree with OldGuy. I was going to do the swap on my CRX DX auto but ended up buying an Si and working on it. There is quite a bit of work to be done to change over. What motor are you planing on swapping in?

We'll today I was driving around before work and found a performance auto place about 20 minutes randomly for my place talked to the owner of the place and got a quote for $2000 for a B18 with tranny, ECU, transmission, and engine with a automatic to manual transmission change. 500 extra for the manual change but 1500 for a complete b18 swap with my stock engine and for either a D15B VTEC SOHC its about 1400 and for a ZC DOHC its about 1200. An amazing price for such labour intrusive things plus the engine and parts are imported from japan JDM engines, warranty and all still on the engines. I'm going to compare it with another guy I know but $500 for a transmission change is amazing.
The only question now is that the guy said I don't need new mounts for a B18 engine in replacing my D series stock engine, he said that people just say that to get more money, is this really true or won't the engine rattle and cause a terrible ass ride.

You don't need any special mounts for a B18, but you do need the mounts the engine comes with. Since those mounts are likely to be crapped out, that's why most people recommend new, high quality aftermarket motor mounts. Yes, it also makes the ride smoother.
Which B18 are you thinking of swapping in again? The A's and B's are cheap but they produce little in the way of extra power; you're better off with a cheaper ZC engine and then upgrading the rest of your car. The B18C's are the better engines, as they produce a whopping amount of power.
I still think you should simply go for a D-series head swap (after further research, apparently you could use a D16 head for about 130 hp afterall...). With a D-series head swap and ECU, you're looking at about $300 for a swap. And then you could use the rest to rebuild your engine and tune it for as much power as a B18A/B, without the extra 85 lbs. or so in weight.
