If you think that it is water in the cylinders(hydrolock) that has caused your engine to stall and that you have not bent anything major like connecting rods, you should start by removing all the spark plugs and then turning the engine over to remove the excess water. Then if it still sounds good turning over, put the sparkplugs back in and try to start it.

Unfortunately, he will not know if he's damaged the engine's internals until they fail.
When the engine hydrolocks (especially if it's enough to stall the engine out) water can cause the connecting rods to bend, it can also cause rod bearings and pistons to become damaged. I've seen this happen first-hand (and the 2 bent connecting rods as a result)
Dry everything out like the previous poster advised, remove the filter and of course either dry it out or replace it with the stock piece (the ladder being my recommendation, of course). Drive the car as you normally would and pray nothing was damaged.
Usually, you won't be able to detect if there has been any damage for quite awhile. The vehicle will drive just fine until one day the rod(s) fails from metal fatigue. Having it bent will not adversely affect the engine behavior (unless it's severely damaged), but it will fail at some point if it is no longer true, at which point, broken rods generally prefer to make themselves an exit through the block (I believe Skunk2 calls this "windowing").
Obviously this would result in a destroyed engine and you'd be looking at a brand new one.
The other option is to open it up now, inspect for damage and replace those parts that have been compromised. Obviously, this is also quite expensive, but it's a gamble not to.
Good luck. Sorry to hear about the bad news.

Wow, that sucks. How deep was the puddle you drove through? Good luck, I hope this all works out.

Get as much water out as you can by using the spark plug trick and drying out everything in the intake tract then CHANGE THE OIL AND FILTER. Do not try to start the car after water has been in the combustion chamber -- water will already have leaked down past the rings and thinned the oil out. Starting the car will whip the oil and water together forming a foamy mess (look at the underside of your oil cap for evidence of this) that will NOT lubricate properly. After changing the oil, try to get it started and let it run for a minute or two (you'll likely be belching white smoke out of the exhaust) and then change the oil and filter again. I'd repeat this until you see no sign of water in the oil that's draining.
If you're lucky enough to not have bent a rod, you don't want to toss the motor by having watery oil.
